Tried out one of these and really like it, and find the s1 system very versatile. I do a lot studio work and the more tonal variations the better for me.

What I want to know is, can any pair of Tele pickups work on this and use the system? For instance, if I wanted to switch to Nocaster PUPs would they be able to be wired for the S1 as well?

The short answer is yes.

The S1 switch (in conjunction with the 4-way selector switch) affects the series/parallel and in/out of phase of the pickups.

Those pickups in the Baja are "regular" (FLOABW) single coil pickups. They *are* Custom Shop pickups and *very* good IMO.
Personally, not sure why you'd want to change those, but you *could* put whatever you want in there.
Just be aware the neck pickup needs a separate ground lead for the cover to work with the 4-way switch.
